Just noticed for the first time, that some of the Google descriptions
for sites in sponsored results have (aff) next to them.
Is this short for affiliates? if so, does Google know when pages
    have affiliate links on them?

If your adwords contain affiliate links you must indicate in the text that you are an affiliate. Aff or (aff) are acceptable. Google may disable your ads if you do not include this text. I think it's stated in the Google Adwords terms and conditions somewhere.

if you sign up for a new google account you'll notice in one of the sections it asks you what your primary business model is..

    Something like :

    business to business
    business to consumer
    Affiliate marketing
    etc.
    etc.

personally I'd be a bit wary of ticking that one lol...
