I've never been an affiliate with amazon but here's what i'm wondering,
Is the comission standard across all the sellers on amazon, (not just amazon themselves.) as now it's a marketplace or do you not get any comission at all from the marketplace sellers?
Amazon's own items will earn you from 5%. Tierd commision rates here. If you direct link to a product and a user follows it and buys it you can earn an extra 2.5%.
From memory you do earn from Market Place sellers but not at the 5% rate - think it's more like 2%
In my own experience Amazon are experts at increasing basket size so depending on what you are promoting it may be worth including them where you can and not just as a last resort. I've had plenty of sales for items totally unrelated (but additional) to the products I promote.

Usually the cheapest as well - so probably where a lot of your visitors end up buying anyway.

Not to mention one of the best etailers at customer service. In my experience, Amazon's customer service is second to none.
A lot of people buy from then simply because they trust them (I do), even if they are more expensive. They are, of course, normally very competitively priced, so the consumer gets the best of all worlds.
The big downside from an affiliate point of view is that they have a very short cookie length. 24 hours I think?
Will second comments about increasing basket size - often get commision on sales of products unrelated to what I actually sent them there for in the first place. If only it wasn't just a 24-hour cookie!
