domain.com or domain.com/index.php
Should the links to your home page include the index.html or just be to the domain.com ?

Personally, I'd just use domain.com
Have a look for htaccess tutorials and find the bits on "canonicalization" they'll show you how to set it up so that you just have one "canonical" address for the homepage - usually without index.html or index.php

I would use the domain.com and the redirect the domain.com/index.php to the main site URL. This will help good navigation skills for your visitors who may become customers and also help stop google and other search engines seeing dupli cate content within your website.
Also this will help visitors bookmark your main url rather than the index page and that is better for seo, as in the future you may change your index page name to home or something similar.

You can reference your root domain using ./ in html
I always try to use domain.com/ (with slash) as it helps se's

On the linking front, I'd second Barry's advice as links like ./ ../ etc can confuse the engines. Saw that advice on Matt Cutt's blog sometime ago, so either using / or the full URL would be the best advice to make sure everything works.
As for the domain.com/ vs ..../index.php - personally I'd go with the domain.com/ one as it means if you ever changed from say index.php to index.htm or .asp then you don't need to worry too much. Plus people are probably more likely to link without the index.php bit.
