One of our sites has been suffering in the google results recently. If we check with link:www. mysite.com we only have 4 inbound links, but if we check using google's webmaster tools it says we have 95 for the main page?

Has anyone seen this issue before? Could this be why our site has dropped so much?

The link command on google has been broken for years, dont use it.

Use yahoo instead, or even better google webmaster central.

To check on yahoo go to https://siteexplorer.search.yahoo.com/

Then put in the full url with "http://" at the start

On the results page click on inlinks, then in the drop downs choose "except from this domain" and "entire site". That will give you all the backlinks yahoo can see.

G's Link: command only shows a selection of "quality" links - if there's a larege disparity between that, and what Yahoo shows, then Google don't think much of your links, and that is why you are suffering

And does this also mean that Yahoo has a lower link threshold tolerance? i.e What google deems as a low quality link Yahoo may consider to be a quality link?

Ya you should leave out the www. when checking that. Correct, the Big G only shows a selection of your total inbound links.
