Hi,
I'm a newbie with Affiliates so bear with me please; I'm developing a web site where I want to promote some merchants that have affiliate programs and therefore to make my life easier (?) I've enrolled with an Affiliate Network.
My site will have registered users and I want to be able to identify per user which transactions they've made.
As I understand the Affiliate Network will give me a link to the merchant with a certain code in the URL that identifies my site. How can I identify the user of my website involved in the transaction? Can I add an extra field to the URL? Is there another (most likely) way of doing this?

I think you're referring to the click reference, not deeplink ie the affiliate link will be
networktracking.com YOUR AFFILIATE ID &clickref= YOUR USER ID
so the user id will be passed through and attached to the transaction therefore identifying the user who made the transaction i.e. for cashback sites?
I think you can work closely with networks for more technologically advanced solutions.
Well it's going to differ for each network, obviously. Just create the link and then look for the option to make a "click reference". Then you will have to replace the click reference with your user ID, which I assume would be some form of dynamic tag.
e.g. for Webgains you would make something like this
